'Stretch to screen' video mode is not handling mouse...

Anyways, I've been testing 'Stretch to screen' video mode with Starcraft, which would be perfect if it worked correctly as it's basically a fullscreen window mode (doesn't change your desktop resolution, very fast alt-tabbing, would make streaming much easier).
However, there are a couple of things that are going wrong. First, when you start Starcraft with this mode, there seems to be an invisible 640x480 area at the top left of the screen which it doesn't let you scroll out of. Also, mouse clicks are doing weird things which they shouldn't do.
So do you have any idea what is causing this and if it's easily fixable?
